After deleting the original files you can change the names of the files which originated from mkv and delete the "1" at the end, I suggest using a program like " Bulk Rename Utility". After that I suggest you delete the original file to preserve space. The multiplexing may take some time but in the end you are supposed to have the new improved files in the folder in which the batch file and the original files are.
